~20,000 clones harboring known fragments of human DNA

Clone corresponding to region of interest is isolated.

Production of cloned DNA is scaled up in culture.

Cloned DNA is purified and labeled with fluorescent dye to generate probe.

Fluorescence in situ hybridization (FISH) is a laboratory procedure in which fluorescently labeled DNA fragments (the FISH probe) hybridize to complementary DNA sequences in the cell’s nucleus. The resulting fluorescent signals are visualized using a microscope and indicate the presence and localization of one or more targeted DNA sequences. Agilent offers three types of probes: break apart, dual fusion, and copy number.

Oligonucleotide–based FISH ProbesAgilent’s unique SureFISH DNA FISH probes are designed in silico and chemically synthesized using the company’s high-fidelity, oligonucleotide library synthesis (OLS) technology. This eliminates the limitations of FISH probes manufactured with bacterial artificial chromosome (BAC) technology. (See Panel A.) Agilent is the only comprehensive DNA FISH probe supplier that does not use BAC technology in probe manufacturing.

BAC-based FISH probes are derived from a library of bacterial clones, each harboring a DNA fragment corresponding to a specific ~150 kb region of the human genome. BAC FISH technology is limited first by clone availability. The human genome is comprised of 3 billion base pairs, yet a typical BAC library consists of only about 20,000 clones. This limits the choice of probes and may result in low specificity of the probe to the region of interest. Secondly, BAC FISH probes are derived from fragmented, human genomic DNA, so they include many naturally occurring repetitive sequences. A staggering fifty percent of the human genome consists of repetitive DNA, including mini- and microsatellites, and transposable elements.* Cot-1 DNA is included as a “blocker” to reduce the non-specific binding. However, BAC-based probes still often produce high hybridization background signal, characterized by hazy fluorescence across cell nuclei, and in some cases other non- specific signals. Blocker can also inhibit overall hybridization and lead to signal suppression.

High Probe Specificity—Precisely Target a Region of InterestDesigning probes on the computer “in silico” means complete design flexibility. An oligonucleotide (oligo) probe can be designed to precisely target any region of interest with base-pair level resolution (Figure 2). Precision probe design means higher probe specificity.

High Signal-to-Noise Ratio—Free of Repetitive DNASureFISH probes, because they are comprised of chemically synthesized oligos, do not suffer from high hybridization background and non-specific signal. To ensure that every SureFISH probe is truly repeat-free and will produce clean signal, each oligo is sequence compared to the entire human genome to verify target specificity. All non-specific sequences are removed. Thus, SureFISH probes eliminate the need for blocking and the signal suppression produced by blocking agents (Figure 3).

High Lot-to-lot Consistency—Free of Cell CultureAgilent’s synthetic SureFISH probe production process ensures high lot-to-lot consistency. It completely eliminates the biological BAC probe production process, which may cause lot-to-lot variation.
