Product Note www.appliedbiosystems.com Analyst ® QS 1.1 Software New Robust Software with Improved Functionality for QSTAR ® Systems The QSTAR ® XL system provides the highest in performance in an orthogonal quadrupole time-of-flight (QqTOF) mass spectrometry system by combining electrospray ionization (ESI) and matrix-assisted laser desorption ionization (MALDI) sources on a single platform to achieve a greater depth of coverage in proteomic applications. New Analyst QS 1.1 software extends the range of applications available on the QSTAR ® system by improving software support for many workflows such as rapid protein identification, LC MALDI and biomarker quantitation workflows using both ICAT and iTRAQ TM reagent labeling. Analyst QS 1.1 software includes all previous improvements and feature updates provided by Analyst QS 1.0 (SP1 through SP8) and offers compatibility with all previous Analyst QS releases. Many new features have been incorporated including added support for devices and hardware to enable flexibility in workflow design. Software Enhancements: New improved peak finder enables improved mass accuracy and charge state recognition allowing more efficient peak detection during IDA (information dependent acquisition) and therefore enhanced performance during automated acquisition. Improved software stability enables longer batch runs providing a greater level of automation and unattended acquisition. Increased Sensitivity by reducing the number of MS/MS transmissions taking advantage of the higher RF levels on the QSTAR XL system. Support for flexible MALDI workflows using oMALDI Server 4.0 and Xpert 2.0 software enabling LC-MALDI as well as ICAT ® and iTRAQ™ reagent-based quantitative experiments for biomarker discovery and validation. Support for new enhanced proteomic biosoftware such as Pro ID Software 1.1 (protein identification), Pro ICAT Software 1.1 (identification and quantitation when using ICAT ® reagents), Pro QUANT Software 1.1 (identification and quantitation when using iTRAQ™ reagents), Pro BLAST Software 1.1 (identification using protein sequence similarity searching) and Pro Automate 1.1 (automates data acquisition and processing). Protein identification results from these software packages can be viewed using a novel integrated algorithm called Pro Group resulting in high confidence protein results eliminating database redundancy and determining true protein isoforms from subsets with simple reports for visualization. LC Device Enhancements: Support has been added for the Agilent 1100 Nano LC system, diode array detector, and column oven programmable valve. For the LC Packings Nano LC System, the user definable autosampler programs have now been enabled to give maximal flexibility in control and sample loading. Software control of the CTC HTS PAL Autosampler has also been added. Hardware Support Enhancements: High repetition laser option enables higher sampling frequency hence higher throughput as well as a smaller laser spot diameter for improved spatial resolution. Heated NanoSpray® Source interface option enables improved spray conditions for all nano applications, both continuous and static infusion in both positive and negative ion modes. Operating System Requirements: Analyst QS® 1.1 software has been fully qualified under the Microsoft Windows 2000 operating system (version 5.0.2195) with Service Pack 3. The use of Analyst QS 1.1 software on this operating system and service pack is supported for both acquisition and processing workstations. Analyst QS 1.1 Software provides a significant advancement in software stability and power, extending the range of applications available on the QSTAR® system. Protein identification/characterization workflows such as LC MALDI are fully automated and biomarker quantitation workflows using both ICAT® and iTRAQ™ reagent labeling strategies are fully enabled.
